Have you tried slowing down the pace extremely? It's pretty normal that you are having trouble as a beginner. I had a lot of trouble myself. I remember the teacher asking me why I was fighting with the metronome. :D The only trick is to play really slowly. Hands separate first. Make sure you know both hands separately. You should be able to play them blindfolded even.

comment How to select a key-signature for a song
I think reading 6 sharps is pretty easy, think about it this way: only one note does not have a sharp. It's precisely the keys which have 3 or 4 sharps/flats I find most difficult. Especially minor keys which get extra alterations. Also agreed with Matthew about E Major being relatively easy to play on the keyboard as compared to C Major for instance. Though that would also depend on the intrinsic difficulty of the piece.

For the number of keys, definitely go for 88 keys. This way, you are certain to be able to play the entire classical repertoire, except maybe for a couple of pieces composed for the rare 88+ keyboard.

I'm afraid there's no quick fix to this problem. It only comes through hard training. But there are of course certain things you should pay attention to. Also, if you think that just having independence of the hands is enough, think again, you should aim at having independence of every single finger.
